guessing the autos have a seperate ecu for the gearbox like most other auto cars

Iirc the early s15 came with the t28r/gt2560r whilst later ones came with an IHI turbo of similar spec
do think a t3 would be a bit much for the ca unless it was some sort oif t3/t28 hybrid but...

might be worth checking the timing belt make sure all marks are lined up and there is the correct number of teath between each mark.

Also check ignition timing with a timing gun if you have one....
