Manual ECU into an auto

Hi.
I have an s13 auto with FMIC, greddy exhaust, apex filter, walbro fuel pump and it hits fuel cut, now im going to convert it to manual at some point but for now i want to get it chipped but i dont want to have to do it again once it's been converted to manual.
Now what would happen if i put a manual chipped ECU in it as it is, will this work?
Or could i just get this auto ECU chipped and keep this one in when i change it to a manual?
Any body done this?

You should get the auto ECU chipped with an auto chip. It'll work fine with a manual box. If you use a manual ECU / chip it'll make the auto box gear changes go funny.
